Strange Error Window When making a Bashed Patch.

I don't think it means it can't find the record with the boots but that there is a problem with the record. Did you look at the record with TES5Edit to see whether it has a problem? -
The file name for this mod is very long and depending on the folder where the MO mods are installed it is possible to exceed the Windows 260 character maximum (including the drive identifier) in the full path name for some of the files. I suggest reinstalling this mod and using a different and shorter name for the mod in MO. I revised the guide to note this issue.

Glowing laser rifle/pistol

I looked at the laser rifle in my game using the mods in the guide, and in FO3Edit. I don't have a glowing rifle. None of the mods that affect the laser rifle change the file name of the laser rifle model (LaserRifle.nif). However, some mods do change the mesh file itself (e.g., when adding RH_Ironsights capability). Check in MO in your game to see which mod actually provides this model, and the texture. I use EVE and MMM, so for me the mod that provides this model in the game is "Blackened RH Ironsights - FWE - EVE". The textures for the laser rifle in my game are provided by "Laser Rifle Hi-Res Retexture (EVE Version)" recently added to the guide. -
For the mods in the STEP guide we strongly recommend using the installation order in the guide as this order has been extensively tested and shown to provide the best versions of the various game resources. The automated install order recommendations provided by MO 1.3.x are useful, especially when using sets of mods that have not been tested together, but it cannot evaluate all the resource conflicts that are considered when STEP manually creates a recommended installation order (e.g., which textures provided by a mod that replaces vanilla textures have better quality than equivalent textures from other mods). Note that these differences are not errors; MO is creating an automated set of recommendations using different criteria than those used when creating the STEP guide.

I wouldn't expect weapons to have gender variants, while all the clothes have gender variants. I can certainly imagine having fender variants for armor.

The guide has been revised with the INI tweaks moved to a new Fallout 3 INI Tweak subguide. This subguide includes the details on editing the INI tweaks and the use of the Launcher mentioned in my previous post.

When you run the launcher it creates new versions of Fallout.ini and FalloutPrefs.ini in %USERPROFILE%\(My )Documents\my games\Fallout3 . If you have an existing "Fallout.ini" and "FalloutPrefs.ini" in the Mod Organizer profile you are using then it will overwrite the one that the launcher just created. When you run the launcher you need to delete these two files in the MO profiles folder you are using and reapply the ini tweaks from the guide. The guidance in the Skyrim ini guide also applies to Fallout. I'll copy the relevant parts of that guidance and put it in the Fallout 3 guide.

Try disabling Realistic Lighting Overhaul and see if this changes. Try running an MO profile with just the vanilla files or only a few files such as fixes and UI mods and see if it happens; you should have such a profile from when you finished the installation of the initial UI mods.

Users of other games have also complained that the screen is too bright when using HDR. I suggest not using it since it obviously causes problems for you.

I'm using the ELE_Legendary_Fs_Wt_Lite lighting mod as used in SR:LE (no Relighting Skyrim) and I don't use an ENB. When I go to this temple I see the expected statue not the one with the tar look. -
What graphics card are you using? I have an AMD R9 290X and I am able to use HDR. I added to the guide pointers to the STEP instructions on setting up video cards since these are the same as for Fallout. They don't explicitly mention HDR, but if the HDR box is checked after the game detects the video card it is usually, but not always as you discovered, OK to leave this checked.

I don't have this problem in the game I'm playing. I have the brightness in the game settings at roughly half. I have ENBoost enabled, but I don't use a regular ENB.

BSAopt and DDSopt don't provide the necessary capabilities when used as command line programs in batch files. There are batch files for parts of this, but the STEP optimized textures eliminate the need to use DDSopt which can be challenging for many users. -
I've not had this problem with MO and Fallout 3 myself. Some have had success in fixing archive invalidation problems by deleting the fallout.ini and falloutprefs.ini files and using the Fallout Launcher to recreate them. You'll also find some other possible solutions searching on the STEP site; I haven't seen any solutions that seem to almost always fix the problem.

SteamMover compatible with STEP and MO?

Steam itself now supports having games on different drives. When Steam Mover was written this wasn't the case. There are descriptions on the net of the steps needed to move a Steam game from one drive to another. If you don't want to download the files you can copy them to the new game folder (e.g., on my system Steam is on an HDD and on my SSD there is a another copy of Steam installed on G:\SteamGames (installed by Steam) and Skyrim is on G:\SteamGames\SteamApps\common\Skyrim). You will still need to validate the local content through Steam, but it won't need to redownload everything. -
EssArrBee's answer is the proper answer. The installation order (aka priority order) is provided by the STEP guide. Install the mods in the order shown in the STEP guide. Load order and plugin order are different ways of saying the same thing; this is the order in the right hand pane of MO. Plugins don't have a priority (they have a load order), mods have a priority (installation order).

I originally included Breezes males but then there were glitches reported so I switched to Roberts. Breezes males mod is actually still in the guide but is hidden. Maybe I need to show both and mention some of the problems with each. The clothes in the guide work with both mods. EDIT: The guide has been edited to include both male body replacers -

The shotgun is the WKK added one, WMKAA12. I'm changing the guide so the plugin for this is not recommended. The bashed patch unfortunately typically selects the WMK one which is quite ugly. Other mods provide a reasonable looking combat shotgun that works with WMK and RH_Ironsights. The general Millenia replacers are optional because of the issues described in the guide such as no WMK compatibility; typically this requires using meshes from FNV that are built for Millenia textures plus WMK/Ironsights. There are one or two weapon mods that use Millenia textures with WMK/Ironsights compatibility. I haven't checked to see what the bashed patch does with most Millenia replacers. The lower screenshots look look either you have a mod other than Fallout 3 Redesigned that is changing the heads, or some body mod other than the ones in the guide. Look at the results in the bashed patch and make sure that the Project Beauty plugins win all the head model conflicts; they do when I run Wrye Flash. -

Which shotgun are you using in the upper screenshots? The upper right image looks like RH_Ironsights compatible meshes and textures aren't setup properly for the shotgun.
