Starting fresh without uninstalling Skyrim

Take a look at this post, under the spoiler tag are detailed instructions on how to remove everything "non-Vanilla".  

 

After you have a fresh installation I'd recommend utilizing Wyre Bash for your next run at STEP (you can find our WB guide here).  It's interface is fairly complex, but if you're willing to take a few hours and learn how it works, it can help prevent most problems with mod conflicts.  Also I'd have to recommend Mod Organizer, which keeps all your mods separate and uses a virtual folder structure so that mods aren't overwriting each other.  This makes it very simple to remove or update mods without having to worry about other mods.  Both of these programs can work together, along with BOSS, to pretty much eliminate any problems caused by using multiple mods.
