It's neither. It is an issue with RWLE. Try moving the RWLE files further down in your load order manually and see if that helps. An ad hoc solution would be using the wait menu to wait for it to change the weather.

First guess is an ENB installation mistake. Check that for a start if you're running one.

It's happening at the Crimson Caravan too.

I disabled ENBoost and it's still there.

Looks like a driver issue to me. Check it by running the game as vanilla either with a new profile or by just starting it from the desktop.
