Do you use an anti virus program? Every time I update MO I have to make exceptions in Norton AV before I run MO or it will be blocked.

I my experience with Loot I also get errors on occasion, but running it again always works. Loot looks at each ESP so it can be a bad ESP or circular dependency, it is hard to say. What version of MO are you using? -

By looking at the logs it would appear not. All of the following can be found on the Wiki and searching these forums. To start off I would use some sort of method to sort the load order and stick with it. The Sort button, Boss or Loot. Loot would be the best choice. Look at the archives tab and make sure that MO in managing archives. Put a check in the box at the top if it is missing. Scroll down the list and make sure all the .bsa files have a in them. Back to the plugins tab you can uncheck the HighResTexturePack01.esp, HighResTexturePack02.esp and HighResTexturePack03.esp, but keep them in the load order so that when you sort plugins the corresponding BSAs will follow. You might want to disable all your mods and just enable them in small blocks and test in game until something happens and go from there. Modding this game does take time and should be done in small steps. -
Using Steam workshop with a STEP install

Basically the Steam workshop is a content delivery system. There is no mod organization other than the game launcher. I know MO does not integrate with it and as I have not used NMM in a while I am guessing it also does not integrate with the workshop. NMM may be able to manage the mods after the fact though. In MO it is not recommended to have mods installed in the game data directory as you will miss out on all of the benefits MO has to offer. -

The list you provided is sorry to say, useless. That is just the export to csv of all mods installed. I can't tell what is active or not active. You have to give us loadorder.txt, Modlist.txt and plugins.txt from the active profile. That being said you have both EFF and AFT in the left pane. If both are active in your load order there may be a conflict there as they do the same things. -

From what you posted it would be hard to determine what is going on. More info is needed. Things like: Is this a vanilla game. Do you mod the game. Do you use Nexus mod manager, Mod Organizer or other utility to mod it. If mods are installed what are they. This is just a starting point and once you provide the info someone may be able to take it further. -
The MO description page has the instructions. I believe this is for the 1.3.x versions only.

In MO the overwrite folder has the highest priority, so any files in there will always overwrite any lower priority file. As these are the game base files you want other mods to overwrite them. Right clicking on the overwrite folder will give you the option to create a mod out of it. Give it a name and move the mod to the lowest priority slot in the left pane. My personal preference is to copy the base game files one at a time into their own mod, move it to the proper priority, activate it and then clean it in Tesedit. This preserves the original file and location so the game can be run from Steam without a problem when needed. A word on cleaning. Things can go wrong and do at times with the cleaning. I have had a base game file get corrupt and cause all sorts of problems. Doing the cleaning this way lets me deactivate the cleaned version and test again. If my problem goes away then it is a simple matter of cleaning again. This method may not be popular with others, but it works for me.

Why so much MO hate? (semi-rant)

The important thing to remember is that Tannin has always said that if you have a problem with MO crashing, any form of error message or mod not behaving improperly it is to be reported on the bug tracker. He has also stated that if a tool doesn't work in MO he considers it a bug and would like it reported on the issue tracker and not to bother the developer of the tool on their forum. -

I don't use a controller, but make sure that it is selected in game under settings / gameplay, 360 controller option. Each profile in MO uses its own configuration files and the one you are using may be missing the setting depending when you started using MO and when you used the controller. -

The thing to remember is to forget how NMM did things and remember that mods in MO are installed into their own folder on the HDD. One mod will never overwrite the files from another mod on the HDD. This only happens in the virtual file system, VFS. That is where the priority of mods in the left pane comes into play. Drag and drop allows you to decide which you want to use in game. The mod with the highest priority wins. -

Not so much. You can download mods and it does not matter what order you do it in. You can install them in any order you want and use the drag and drop feature to order them after the fact, but if you are following a guide, STEP or SRLE for example, it is better to do it the way it tells you to do it was designed to do it that way. -
Updating Mod Organizer Manually 1.3.3 to 1.3.4

Version 1.2.18 is the official released version of MO. You are using a beta version so the auto update is disabled. Running the installer to update from 1.3.3 to 1.3.4 should not do any harm, but there is always a possibility of problems as with all software being installed in Windows. The installer and the archive package do not have the mods folder, downloads folder and configuration files in them so they will not get overwritten. To be safe you can archive or copy the Mods folder, Downloads folder, ModOrganizer.ini and categories.dat to another location. You should specify a new download folder location in settings so you don't have them in the MO folder. this way if you blow out MO you don't have to download them again. -
I am currently testing the mods in 2.2.9.1 and I see that this is included in this release. I have a comment to make that may need to be added to the instructions. I post 18 it is stated that the mod generates a file that is placed into the Overwrite/SKSE/Plugins/SKSE_Elys_Altf4.log. There is no mention of this in the instructions in either the 2.2.9. or 2.2.9.1 versions. I should note that after installing the mod open the it in an explorer window and create an empty SKSE_Elys_AltF4.log file in SKSE\Plugins. When the game is run it will be populated with the necessary info and there will not be any need to move the file or create a mod out of the overwrite folder.

Pressing the globe icon to open FF may help. There is an option to associate NXM with MO in settings. Nexus tab and as a last resort you can run the nxmhandler executable to manualy set the association. You Can Now Open NXM Files Using Multiple Programs will show you how to do this.

Lets touch on some points: Is this on a clean install of the game? There should not be any mods installed through NMM. Is this launch from Steam? If so then the game uses the configuration "ini" files in Users\your name\Documents\My Games\Skyrim. Each profile in MO uses its own set of configuration files. Your SKSE mods will not work as the mods are installed in MO and the Virtual file system is not loaded. As stated above each profile in MO uses its own set of configuration files. kudos for doing that How are you doing this? External to MO: mods installed in MO will not load. No VFS loaded. game uses My Games\skyrim Inside of MO: It has been my experience that the game will run, but SKSE and mods will not load. The game must be run from the SKSE shortcut in order to take advantage of SKSE. Again is this from MO or not. This is the proper way to run the game. So to make troubleshooting easier you should only be running the game from MO through the SKSE shortcut. Running the game external to MO lets us know that the Steam / Game is working, but has no bearing when using MO. How did you install SKSE? The accepted way is to add the exe and dll files to the games directory and then install the scripts that are required through MO and activate them in MO. If you do not know the proper way to do this, let us know. Each profile in MO has it own set of configuration settings. You can run the launcher from the active profile to set video options, but do nothing else from here. Make sure that they are correct to your computer. After you verify the video options are correct, disable all mods and run the game from the "Skyrim" shortcut and see if the FPS issue is there. Activate the SKSE mod and run the game from the SKSE shortcut and see if the FPS problem is there. As this is getting rather long I will stop here. Please report back with your results and comments.

Congratulations, it looks like you found a bug in v1.3.2. By the way it is there in v1.3.3, just checked. I would encourage you to research and possibly submit a ticket on the bug tracker. -
Go into the drop down for the run command and select edit. Assuning you have SKSE installed, click on the SKSE entry. The binary should have the path to skse_loader.exe. If it does not then click the button to the right of it and browse to where it is installed and click on skse_loader.exe. Press OK to return back to the Modify Executables dialog. Press the Modify button to apply the changes. Also look at the other entries there to see if they are correct. If they aren't just follow the above steps to add the appropriate exe files. Skyrim - TESV.exe Skyrim Launcher - SkyrimLauncher.exe Creation Kit - CreationKit.exe These should be in the skyrim directory.

Which version of MO are you using? When you say you are running the game, how are you doing this, SKSE shortcut or something other?

The SKSE folder is in the proper position in the mod. All you have to do is make sure that you expand the folders and right click on the data folder and right click on and select set data directory. The text at the bottom will change from red "No game data on top level" to green "looks good".
