Mods showing as Dirty after MO Sorts Mods

Hello, all.  First, thanks to everyone involved with developing M.O.  Anyway, when I Sort using MO, many of the mods show as Dirty in the Right hand pane. If I close and restart MO they show as normal.

 

Second, when I have a CTD and I get back to the Desktop and look at MO, some of the mods in the Left hand pane are highlighted Red. Does this indicate anything I should know about?

 

I use STEP, Fnis, SKSE, TESEdit, and have LOOT installed separately plus the version that comes with MO.

Do you mean you're pressing the sort button? If so you should be selecting loot from the drop down menu and clicking execute.

Red hightlighted mods means there are conflicting files in those mods which are being overwritten. This is normal and nothing to worry about.
