Try lowering shadowmap resolution, water resolution, and other heavy performance settings, like terrain manager distances, and other distances. You are pushing some settings too far, lower and see, lower again and see. If you can't lower settings directly on .ini do it on the launcher, put high or medium, etc... try it. Delete the ini file and do it again, I recommend do some research, trial and error.
Well, none of these mambo jumbo backgroundloading and thread lines are on STEP, take them out. Start deleting all these ini files and create them again running the launcher, them just seek the step guide, dont add this lines. For the bad fps, try lower settings bit by bit until you satisfied. There's n magic formula, everybody will have diff sets on skyrim and on ENB, just follow the guide correctly and try and see what sets are better for you.
When you create bashed patch only the plugins you mark mergeable will be used, if you dont tick the ones after bashed patch, it will not matter what was activated in MO or whatever. Then you just mark the plugins before bashed patch (inside wrye bash) and biuld it. FNIS dont have any plugin so it doesn't matter anyway.

Yes, from that perspective, I don't know if there's any problem. I think it's only recommend to run out of MO because of admin and that's all, if so when your windows user is an admin, or you can work with files in Skyrim directory without admin rights, no problem in add it to MO.
