Or would it be bad for the STEP v2.3 setup. Why would I want the Main Quest file? Well, would feel more immersive if you could turn down almost any quest, not just the guild ones. Thanks!

Re-reading your original topic question and your OP, it's not clear what you are asking. TCIY has only one Main File. You just install it. Maybe you mean AYOP? Regardless, if you follow the instructions, you will end up with what it seems like you want.
