BOSS not ordering mods and not detecting some mods

Hello all i'm having a problem with useing BOSS within Mod Organizer. Everytime i run BOSS according to the output HTML file at the end of the run the Mods are ordered in the proper order but isen't detecting all the mods i have enabled. But according to Mod Organizer's ESP's list in the right pane the mods arn't ordered and are staying in the same order as it was before i run boss but all the mods i enabled are showing in that list.

 

Anybody have any idea whats wrong?

Might be a dumb question, but are you running BOSS as an executable through MO?

Yes I am. But i think i found my problem. My computer has been acting kinda funny the last day or so and i think my PC might be infected with something that is causing my problems.

Try running BOSS.exe through MO instead of BOSSGUI.exe - GUI version throws random errors at me sometimes...
