OK, looks like you did a manual install as I outlined in the post 4 above. Do the following: You have to rename the NeutralVertibirdsEN.esp to NeutralVertibirds.esp Move the NeutralVertibirdsDE.esp to the optional folder, assuming this the english version of the game, or you can delete it from the filetree tab. That should get you going assuming you have not modified anything else.

Not saying this to be combative or anything, but the Vertibird mod I linked has a FOMOD folder inside and acts like one when installed. Is that the same mod you have? If not post a link. Also post a picture of the problem with the vertibird mod this may help. I might also suggest to going over to the MO Discord server and downloading the latest developer build in the # builds section. Links are on the Mod Organizer 2 for Skyrim Special Editon - Nexus page . Scroll down to the reporting issues section. A lot of work has been done to the program since the 2.1.3 release. You can just copy it over your current install.

I can confirm that the CBBE ped mod mentioned is not installed properly setting the "Fomod Installer" to true or false". The second CBBE mod Scratchy nails installs the mod with a data folder so there will not be any game data for the mod. You have to double click the mod and go to the Filetree and expand the Data folder there and drag the meshes and textures folders down in the window a little to set them in the right position. Let me ask this, did you follow the fomod installer or did you select the manual button? If you followed the fomod installer and installed the mod, the installer will rename the esp to "Neutral Vertibirds.esp" no matter which language selected. If you selected the manual install you will get "NeutralVertibirdsEN.esp" or "NeutralVertibirdsDE.esp" this will cause the NeutralVertibirdsNoSchematics.esp to have the missing master, "Neutral Vertibirds.esp". This is the only way I could reproduce the missing master in the second esp.

Sorry I should have picked that up. If the default Fomod is not working you can go into Settings, Plugins Tab, in left pane scroll down to "Fomod Installer" and click on it, the right pane will change with a few options. In the right pane click on the "prefer" to highlight it and fast double click on true and you will be able to change it to false. Try installing your mod again. Just to be clear if it is a fomod installer you would want to let it do its thing and not click on the manual button. If you can list the mods you are having a problem with and maybe a screen shot of the install.

As far as I know neither the installer nor the archive package include the ModOrganizer.ini file so I don't think it will get overwritten by them. If it did your whole MO install would be reset to a fresh install. In my testing this, I deleted my ModOrganizer.ini, I got the list of Known Servers in the left hand pane on my first download. Where do you have MO2 installed and what type of instance are you running? It should not be installed in any Windows UAC controlled directory and it should not be installed in the games folder. -
Is the missing master in the Neutral Vertibird mod or another mod? As far as I can see the Neutral Vertibirds at Fallout 4 Nexus - Mods and community mod only relies on the fallout4.esm and the NeutralVertibirdsNoSchematics.esp relies on the Fallout4.esm and the NeutralVertibirds.esp. if you hover the mouse over the esp with the red triangle you will get a pop up telling you the missing master.

Sorry I don't know what FPMOD is. If installing the manual method and there is a "Data" directory below the "<data>" on the top level then click on the "data or Data" below it and right click and select "Set data directory". The text in the bottom of the window will change from "No game data on top level" to "Looks good".

That populates as you download mods and should reappear after a while. The bigger question is why they disappeared. Always make a backup of your ModOrganizer.ini file for such occasions. -

Move your mouse up from the bottom to the top until you see it change to the double arrow, it should be right at the transition of the white window border, then click and drag the grip down to where you need it. -

MO2 should not be installed in the games directory, you will most likely have random problems like plugins not being seen by other tools, crashes and so on. It has been proven to mess up the USVFS virtual file system. It is best to install MO2 in its own directory away any Windows UAC controlled folders. -

Sorry, I do not know anything about the V.R. games. I can tell you that MO2 uses a virtual file system where mods installed by MO2 are in their own directories and not the games data folder. When MO2 launches the game it then presents the installed mods to the game. Launching the game outside of MO2 is like running the vanilla game. There is supposed to be a instance for the VR games, did you use that or the regular instance. Again I can't test as I don't have VR. You might want to head over to the MO2 discord server, ModOrganizerDevs, and download the latest version of MO2 or post your question in the # issue-reports section. Maybe someone running the VR games can help. -

You can download Mod Organizer 1 Legacy from here. It is updated for the nexus changes. MO2 is entirely a new program and has removed some of the things that may be needed for the STEP guide. -

I have a complicated setup as I was testing many developer builds of MO2. I mainly mod and play Fallout 4. That install is run as a portable install for FO4 and the OK button / integration works. I have not really done any testing / modding on other games at this time. I am able to use this instance to switch to other games in the "instance" mode of MO2, managing multiple games, without any problems though, but I have not set up any external tools to test yet. -

You must be using an old version, MO integration has been removed as of version 1.0.0. I would suggest updating to the most recent version. Download it from the Skyrim Nexus page. -

On the discord you download a full build and install that. If anything is updated for that build it will say to download patch X and it will only be for that build. -

The primary handler is the one that was used when MO first ran and registered it. If you moved or deleted that instance of MO then that may be the problem as it is no longer there. If you click the globe icon in Mod Organizer it will register the current instance of MO as the handler for the currently managed game. You can also run the nxmhandler.exe from the current instance of MO and at the bottom to the right of the "Primary Handler" select "Register active" to make this one the primary handler. I assume you have seen the post You Can Now Open NXM Files Using Multiple Programs in your search. -
MO will not delete itself. This is the function of an antivirus program most likely. Because of the way MO has to work, hooking into an executable, it looks to an A/V program as a being a problem. They will delete the offending application. Check your A/V program to see if MO has been quarantined. and if it has been set a rule to exclude it. When you download MO you have to right click the file and select properties and unblock it. It should help to keep this from happening.

Those older games were always a problem. MO2 is actively being developed for the 64bit games. It looks like the older game were ported over. You can always make an issue report on the Github Release Page.
