Without creating a new topic, I have problem with FNIS and MO2 as well. My problem is different, the window doesn't even show up after I run FNIS from MO. This is what I get when I "Run" FNIS from MO. The MO log file "usvfs-2017-04-30_21-18-37.log":

I've double checked the mod is checked on the left pane and that the paths are correct. MO is installed in the same drive (C:) as the mods and as Skyrim are. What is strange is that if I run the FNIS executable, alone, it does work and the window open as it should.
Thanks for checking, there must have been some faults in my end. I've tried the new 2.0.2 and this time it stayed to 0. I meant what you said, iVsyncPresentInterval, but I said what I get used to name it for SkyrimLE :P Not sure if it's intended, but the tooltip on the VSync checkbox is still saying iPresentInterval (on BethINI for Skyrim SE)
Hi Thanks for BethINI for SE. I have a bug to report. I've used the program many times already, I'm pretty sure there's a bug in the VSync check button. I've used mostly High and Ultra preset (switching from one to ther other a lot to test them), also with Recommended Tweaks checked. Everytime I've changed preset, before Save&Exit, I made sure the VSync flag was off, but then, when I played the game that flag was on. The SkyrimPrefs.ini had always iPresentInterval=1.
