In preparation of formatting a computer and reinstalling windows, my guess to create a full backup would be to backups the entire fallout3 goty folder, all it's contents except for the data folder,  then also backup the inis and saves.

 

Once the format is complete and windows is reinstalled, is it enough to simply to paste these files back in there original places?

You'd need to install the game again with Steam first, then paste over the backup to make sure steam doesn't remove a lot of the files from your backed up content when "rediscovering" the game. With MO it might be a good idea to copy the profile and mod folders + whatever you have in the overwrite folder, then reinstall MO to get the registry entries right.

It's often a good idea to also save ModOrganizer.ini (in the Mod Organizer folder) and the contents of the <YourUserName>\AppData\Local\Fallout3 and <YourUserName>\AppData\Local\Loot folders located on the system drive (note that AppData is a hidden folder). These can be restored to the same locations later.
