Merge Plugins are not activating in game

Question

So I have been spending a few hours making merged plugins, and since then I was able to get under the limit for New Vegas. So I start the game from MO 2 with my merge plugins in my load order, and I get a message saying that I do not have the files for MCM, JIP Commands, and many others. I guess what I am trying to say, is that the esp’s are not turning on, despite checking my merge plugin boxes in the load order. What do I do?

Are these perhaps scripts that are looking for the plugins by name and not finding the original plugins in your load order? If this is the case, you may need to use something like Relinker or Mator's Merge Plugins to fix these scripts.

I am using Mator’s Merge Plugins, and I am not sure. What I do know, is that I, for example, merged JIP Companions with other plugins, checked it in my load order, and when the game starts, it says,â€ERROR: JIP Companions & Control.esp was not detected. The mod is deactivated.â€

Also, “The menu files for The Weapon Mod Menu are not present or belong to a different version. Reinstall the mod to correct the problem.†“The Mod Configuration Menu Cannot access its menu files. Either the files are missing, an error has occurred with NVSE plugin, or a firewall/UAC is preventing access.â€

I set up the directories to their places, though is this normal? The first picture are the merge plugins I made, are they supposed to be grey and the plugins in them red?
