In the Patches section:

CR Patch Modular Extensions

• Step CR Patch - CACO - Install if CACO is installed.
• Step CR Patch - CCOR - Install if CCOR is installed.
• Step CR Patch - TCIY - Install if TCIY is installed.
• Step CR Patch - WACCF - Install if WACCF is installed.

NOTE: Each of the above optional CR patches requires the Step Patch - Conflict Resolution as its master.

I installed the main CR patch and merged the update, but I'm not sure what this last step means...how do I set the master for these patches?

They are already a master. The statement just means you can't use any of those Patches without having the Step Patch - Conflict Resolution.esp file installed, which in and of itself is a requirement to use the Guide. The note is kinda redundant in that regard.
