I like this suggestion. I'm going to give this a shot, since it makes a lot of sense to me. Thank you for the reply.

I just want to point out that you can do the same thing with a custom-named empty mod that you create in MO as others mentioned previously. Just select that from the dropdown. This is normally good practice, since then you won't overwrite your output when updating the mod.

SKSE is different though, since it's installed manually every time.
