I noticed someone else on this forum had this exact same issue, and I tried updating the Unofficial Skyrim SE Patch (as someone else had suggested), but that did not solve anything.

 

My brand new PC had a failed graphics card, and my system was sent back to the manufacturer to replace it. Upon its return, Windows 10 had been re-installed and updated. Before this, MO2, SKSE and Skyrim SE ran flawlessly and perfectly. With the update (to both Windows and Skyrim), everything got screwed up.

 

When I tried running SKSE from MO2 for the first time since getting the PC back, it wouldn't even acknowledge that my mods existed. Skyrim SE would say no content was found. I re-installed SKSE, updated MO2, and the game now acknowledges my mods in my data folder, along with SKSE, which runs perfectly on its own when not launched from MO2.

 

However, if I try to run SKSE from MO2, the game crashes before the Bethesda splash screen even arrives. I figured it was a mod conflict, so I disabled all plugins. The game still crashes when launching from MO2, with ALL MODS DISABLED. A Vanilla load will work with "nothing installed", but only that.

 

If I launch SKSE normally, it works perfectly fine outside of MO2. The few mods I have manually installed in the Data folder load fine, as well. Everything associated with MO2 is somehow broken. Vanilla Skyrim SE runs fine as well, but that point is kind of moot, since it also runs when using an SKSE shortcut from my Desktop, and it runs when using it from the Skyrim SE folder.

 

MO2 is NOT installed in Program Files, and has it's own separate folder on my D drive. I HAVE run it with administrator permissions.

 

I have run LOOT multiple times, and even so, my load order is the same as it was when I played before my graphics card failed. The load order and number of mods was never a problem, since they ran perfectly well before this all happened.

 

I feel like my only option is to re-install every single solitary mod, or reinstall Skyrim SE, or do both. This sounds incredibly painful and not worth the headache, so I'm wondering if anyone has a solution.

From your description you should not have to re-install Skyrim or any of your mods. Win10 is more finicky with UAC issues than previous versions so it "may" be a permissions issue. You should post your logs so we can see what is happening. Use spoiler tags or an online service like Pastebin.

 

Without knowing what the store did it may just be something as simple as paths needing to be reset in MO2's settings.

Where can I find the logs for MO2 (assuming those are the ones you want)?

 

I did check the paths for Skyrim and SKSE, and they seem correct. They're pointing to the right drive and the right folder location.

It looks like everything is going fine. Are there any dumps in this folder:

D:/Game Stuff/Skyrim SE/SSE Mod Tools/Mod Organizer 2 (Standalone Version)-6194-2-1-2/crashDumps

 

You might also check to see if there are any SKSE mods installed that are still active, ie they are in the real Data folder not just installed via MO2.

From what you've provided there is no clear reason why your install is crashing on game load so the best thing to do is nuke your MO2 install and start afresh.

 

Your already downloaded mods DO NOT NEED TO BE DELETED so there is that saving grace. Simply backup the "downloads" folder and save it somewhere.

 

Completely remove the install including the settings stored in %AppData% that relate to MO2, and get the latest release and re-install.

Use an "instanced" install and point it to your SkyrimSE game. Firstly ensure that MO2 can start a vanilla game with just the game itself then with SKSE. Once that is done copy in your downloaded mods to the new MO2 "downloads" folder and install a few mods at a time and test. The best option is to create new profiles at each stage so that you have a failsafe to fall back to if one of the last installed mods breaks the game.

Unfortunately, I deleted my downloads a long time ago. I still have all the mods in the mod folder, but their associated zip files are gone. I would have to re-download them all. So I do have to re-install everything.

 

Which I'll be doing with NMM instead. Sorry, but this isn't the first problem I've encountered with MO2, and it's beginning to be more trouble than it's worth.

I'm sorry to hear you say that. It is, of course, your choice but I think you're making a mistake. The resultant installations of your mods will always be harder to maintain with NMM, that's just the nature of that beast.
