In the current STEP 2.10.0, in the cleaning of vanilla files section it states to open Skyrim Special Edition data folder, when I believe, since this is an LE guide, that it should reference to open the data folder of the Skyrim LE not SSE data folder.

Yes, you should open the Skyrim Legendary Edition folder. I think TechAngel85 updated this recently to document the new cleaning method used by Wrye Bash.
