So it's Christmas holidays once again and I decided to do a full Skyrim reinstall with all the latest STEP goodness. I am following the STEP 2.2.9 guide installing all Baseline (green) mods as well as a few of the grey ones if the description sounds interesting and doesn't require much heavy work on my part like restructuring folders.
I have done many installs in the past (the last one being Jan 2014) using MO and I have never had the issue I'm having right now. All mods seem to be installing properly, as indicated by their direct presence in the game and menus upon starting up a new game (i.e. SkyUI, CCO, RaceMenu, Alternate Start - Live Another Life). However, no new textures seem to be loading.
My Archive Invalidation checkbox is ticked in my profile tab and all checkboxes are ticked in the Archives tab as well.
I've been doing this install fairly meticulously and have been conducting benchmarks with the carriage scene all the way through (with everything consistent and frame rates not really dropping at all). Also, the rocks/trees haven't seemed to have changed at all, and since I had just completed step 2G of the guide (Landscape & Environment) I found this odd.
In order to test out my suspicion, I installed Alternate Start so I could run around and take some screenshots. Sure enough, everything looks AWFUL. Check out some screenshots here (https://imgur.com/a/ZHaTm).
As one final test just to satisfy myself that I'm not imagining things, I installed a custom texture pack that I had created for my last install with very hi-res textures (as in, so high that I ended up not being able to play it because my frame rate was too low). It's the last thing on the load order and all signs indicate that it should be overwriting everything previously installed. Load up the game, and nothing is there. The LAST picture in that IMGUR album I posted is an example road texture from my custom pack... that's the kind of thing I should be seeing in game.
As I mentioned before, I've used MO before and have never had this issue. On my last install I was able to use MO to check texture packs as quickly as clicking a button, loading up a save game, and immediately seeing the effect on the rock/tree or whatever I was standing in front of in the save game.
I really hope I'm just missing something rudimentary and won't have to start from scratch!

EDIT 2: I'm not sure if this is indicative of anything, but as another test I thought I'd throw the texture pack directly into the main install directory. I totally expected that this would cause the textures to load, even though it defeats the purpose of MOs MO (virtual file structures). Well, they still didn't load. This was loading the game via MO-SKSE.
EDIT 3: I tried loading the game directly with the skse_loader.exe in the main game directory, bypassing MO completely. Obviously, no mods are installed, but HOLY CRAP the game looks WAY better. I am now officially at a complete loss for what is going on with my install :(
EDIT 4: Sorry for all the edits, but as I try to work on this before anyone posts any responses I'm trying to make sure all the info is current. As I was starting up the game bypassing MO I noticed that even the Skyrim dragon on startup looks way better. Check this out: https://i.imgur.com/QFvWFpn.jpg The dragon on the left is what I get when I load up Skyrim by bypassing MO (double clicking skse_loader.exe in the main Skyrim directory). The dragon on the right is the one I get when loading the game up through MO. At this point it appears to me that something to do with MO is loading the game up on MINIMUM graphics settings, but I have no idea why or how to fix it.

I did a search and noticed someone else had a similar issue recently (https://forum.step-project.com/topic/6670-textures-not-appearing-in-game/?hl=%2Btextures+%2Bnot+%2Bloading&do=findComment&comment=107723) but unfortunately his resolution (ENB/ENBoost) doesn't apply to my situation because I already have ENBoost installed and active (to my knowledge).
