According to BOSS: 

 

"The following plugins were not found in the masterlist, and must be positioned manually, using your favourite mod manager or by using BOSS's user rules functionality. You can submit unrecognised plugins for addition to the masterlist directly from this log by clicking on a plugin and supplying a link and/or description of its contents in the panel that is displayed.

If anyone has any of these mods I'd appreciate tips about where to place them in the load order.

The two choices for useful mod managers are Mod Organizer and Wrye Bash; Nexus Mod Manager has a lot of issues and we don't recommend it. I use Wrye Bash. We don't recommend doing the installations without a manager because it is much too tedious to maintain the mods without a manager.

Do I have to use Mod Organiser? I'm like half way through the cleaning and such. Quite frankly I don't want to use it.

Try it. Almost as easy to use as NMM, and in many ways easier but way more powerful in terms of functionality. I completely get the reluctance, any new piece of software that I have to learn starts out looking like a big PITN before I get into it - and then takes me a while to get my ageing brain around it. Worth it though.

MO plus WB, BUM, TES5Edit and CK are all musts IMO and DDSopt to get those pesky textures working in a cpu friendly way. I don't use the CK for much other than for a few recommended fixes here and there - not found the will to learn how to use it properly yet.

 

Have a read of Neovalen's SR - it's what taught me how to use all the above mods.

I use Wrye Bash already which is why I don't want to use Mod Organizer.

I've got BOSS, BUM, and TES5Edit already.

 

Done all the cleaning it suggested in the mod list but I hadn't realised the actual Beth esms needed cleaning too (wtf is that about?) so I'm assuming it is now too late to go back and clean them?

 

Also, while I was following the cleaning instructions there seemed to be a few nodes and such still coloured in orange/red which the instructions didn't mention. I left them alone but I'm wondering about them.

The game seems to be running more smoothly now but I've not got far into it.

It's always better to clean the Bethesda esm files early but it's still much better to clean them even if they aren't cleaned first.

 

The colors are explained in section 4e in the readme that you access when you press the "?" icon at the bottom. Orange boxes in the Mods tab often mean that the masters are not in order and isn't usually a critical problem; if there were red boxes in the Mod tab you wouldn't be able to load the game.  In the Installers tab you can usually fix red or orange backgrounds by doing a Reinstall or Anneal of the mod.

The TES5Edit description page has pointers for two documents that describe using the editor. I typically use this pdf file from FNVEdit . Red background indicates a conflict (at least two different overrides) and yellow indicates an override (only one). This is described on pages 23-24 in section 4. Orange designates a conflict winner (page 28).

My bad, I assumed that were not using any of these based on your previous post. I used to use WB but much prefer MO, obviously. WB used mainly for bashed patches - oh well no harm done.

So I got a CTD with no error message on the cart ride to Helgen and looked up a few things. Thought I'd verify the game cache to see if that helped. Didn't realise it would stick the dirty edits and stuff back in to the Beth esms XD.

 

This is turning into more hassle than it is worth, I think.
