Is texture pack combineer only going to have optional files that conflict with other retextures? If somethin is a retexture that does not conflict will it be kept seperate?

Been a lurker myself but have to say after completing setting up with the texture pack combiner to try and get a head start with the new step. Even with no other mods it is looking great.
