Proper Installation of Compatibility Patches?

I've been having a lot of trouble getting STEP to work, as well as other mod configurations I was playing around with, and I'm beginning to wonder.

 

Say I want to use mod A and mod B, they are incompatible on their own but one of them has a compatibility patch available. Do I install the patch into Mod Organizer as the mod it patches and use Merge to combine the patch with the mod (what I've been doing,) or do I rename the patch and place it down the load order?

 

Do I do something different if the patch is put out by a third party?

You can do either. Personally I only use the merge for a mod's optional files, and create a new entry whenever it's a third party patch, that way I have no risk of deleting the patch if I update one of the mods and forget to update the patch as well.

 

Not to mention that having a patch hosted by a third party be in it's own listing enables you see whenever that patch gets updated.

Could the problems I'm experiencing getting step to work be caused by unpacking BSA files?  I did that whenever prompted by Mod Manager.
