Vanilla LODs and flickering for Whiterun

Despite generating LOD with a texture pack (Skyland) the models for Whiterun buildings are still vanilla (green roofs). Which would be fine, but the problem is there is horrible flickering. You can see where the Skyland texture (brown roofs) sort of overlaps with the vanilla lods. The screenshots don't show it but this flickers quite badly in-game, its like there's z-fighting for retextured lods and vanilla lods. 

In the picture you can see the green leftmost roof, and see how the middle roof changes colour based on the angle of the camera, and Dragonsreach is a weird combo. I did not notice the same visual effect with other cities.

Is there any way to make cities from outside of the walls match the new textures, or at the very least something I can do to make the flickering stop?

 

The mod author for Skyland has his own pregenerated LODs using LODgen/Dyndolod (https://www.nexusmods.com/skyrimspecialedition/mods/87412) which does not have the same visual issue and has consistent lods for the cities (however, this isn't really a substitute for making my own LODs for my load order), leading me to think this could be user error on my part. I generated my LODs only using the mentioned texture mod and the required tools for Dyndolod. Are there any troubleshooting steps I should try?

If there are vanilla LOD textures, then either LOD textures where not updated with TexGen or the generated LOD is not active.

Install the contents of the output path or the *.zip archive as a mod. It should overwrite everything. Consider moving the zip archive to the mod managers download folder for later re-use.

Keep all LOD assets (DynDOLOD Resources, 3rd party mods, TexGen output etc.) that were active for LOD generation activated

It is likely the flicker always happens because of the large reference bugs, but is not that obvious when the textures match better
