The problem was BSAs. I extracted them, and everything is now working. For bonus idiot points I've figured out why they were a problem. It seems the major error I commited while following the guide was that I accidentally downloaded the wrong version of Mod Organiser, I'm running 1.2.18.
Thanks to everyone for their help. I can't believe I managed to get it that badly wrong.
