External mods

I want to know what should i do with my external mods Ones that aren't listed in S.T.E.P?
should i just place them at the end of the pane ?
or should i run loot and let him do his job?
Also should i run Wrye bash after i add an external mod ?

If by 'external' you mean mods that aren't part of the STEP guide, then the best option is to make a copy of your STEP profile and name it accordingly and add the new mods into that.

Run all the tools necessary to get it working such as LOOT, Wrye Bash etc. Any bashed patches you make with this new profile name them differently to the ones in the STEP profile and activate them only for the respective profiles.
