I was PMing rootsrat about this and he doesn't know how to do it. There are a number of scripts that come with tes5edit that are not documented. It seems that when people use tes5edit to look for mods they need to merge it is a highly manual process. This strikes me as inefficient. There appears to be a scripting interface. Are there any scripts that you can use to have tes5edit generate a report (write it to a text file) and tell you all the conflicts in a nice formatted test? Possibly with a summary?
I dont know how to script tes5edit, but I think this might save a massive amount amount of time. You can then use this report to figure out which mods to look at for merging.
