I am considering getting Mod Organizer for my install since it apparently doesn't install into data. However I have my skyrim installed on an SSD so that I can load the game and textures quickly. Would using Mod Organizer not take advantage of my SSD?

You'll need your Mod Organizer folder on your SSD as well. Skyrim will load all the assets from wherever the MO folder is, so if it's on a mechanical drive you'll get mechanical drive load speeds.
