When I set this up it did not work for me to point the "Skyrim Main Program File Path:" to ModOrganizer.exe. I was able to get this to work by pointing "Skyrim Main Program File Path:" to the TESV.exe file and "Skyrim Launcher File Path:" to ModOrganizer.exe.
