Eventually we gave up trying to find the problem, and I just installed the mods manually into my skyrim data folder as a workaround. I'm telling you all this because just now there have been a new development. I've been told that the problem is related to BSA files for reasons usually to do with BSA optimizers, my setup simply won't read sound files stored in BSA's.
I hope we can use this to FINALLY solve this once and for all.
