I've got an error message noting potential mod order problems after sorting with LOOT.  I've installed STEP Extended all the way through (except the patches, which I still have to do).

 

Here's the contents of the error message:

 

 

Move Complete Crafting Overhaul Remade after Even Better Quest Objectives

Move Non-Essential Children after Complete Crafting Overhaul Remade
Move Thieves Guild Requirements after Non-Essential Children
Move The Choice is Yours after Thieves Guild Requirements
Move The Paarthurnax Dilemma after The Choice is Yours
Move Enhanced Blood Textures after The Paarthurnax Dilemma
Move The Choice is Yours - Dawnguard after Enhanced Blood Textures
Move When Vampires Attack after The Choice is Yours - Dawnguard

 
Should I create Metadata rules in LOOT for these mods so that this doesn't happen in the future?  For example, setting Complete Crafting Overhaul_Remade.esp to load after BetterQuestObjectives.esp.  If I should, perhaps the guide should be updated so that these rules are added to each respective mod.

I'm aware it says that inside the warning, but if you look around the forum, I believe it was Double You or TechAngel who said it can be ignored as it's an MO foible.

Ouch...don't use that Fix button! We've personally checked the Potential Mod Order Problem warnings that MO spits out. They are not an issue with STEP. That feature is still in beta and could use some improvements anyway, but we're not going to bring that up with Tannin just yet since he just recently fixed one major issue.

Too bad there's no way to get rid of the error message.  I tried closing the application and opening it again, but the button is still lit up, and there doesn't appear to be an option to ignore the error.  It's annoying seeing it lit up constantly.   :dry:

 

No worries though; I'll deal.  Unless anyone (preferably STEP Staff) has any reason to suggest that I do in fact need to rearrange some of the mods mentioned in the error, then I'll mark this as solved!  ::):

If there are no objections from any of the STEP Staff to suggest that there is in fact a load order problem that needs to be corrected, I'll mark this as solved using your answer, Nozzer!

Because of the dynamic load orders in LOOT between non-conflicting mods, it makes it impossible to arrange the mods in a way that solves the riddle for everyone. Currently, using the fix button incorrectly places Complete Crafting Overhaul Remade after SMIM and Gemling Queen Jewelry.

So I should just ignore the error then?

All STEP mods have been checked to assure proper asset loading. You should pay attention to any additional mods.

Alright.  I don't have any additional mods loaded at present, so I'll ignore the error.

Glad I found this, I have the same exact error message with all the exact same mods listed. Like you I am doing a STEP Extended Install by the book. Plan on adding alot of Gameplay mods though afterwards and want to make sure I have STEP installed and running smoothly before going any further with things, and not knowing what to do about this load order was driving me crazy. Seems to me that if you install everything as STEP instructs there is no way around getting this error message. I think it would be a good idea if STEP put a note on the LOOT Meta Rules page that this message will appear in MO and that it can be safely ignored, will save people some time and worry.
