I'm not sure if I missed it somewhere, but is there a way to preserve priority organization across profiles? I have a profile mostly set up the way I like it, but I want to move from AFT to EFF and I really don't want to have to shuffle all the other mods around again.

If I've interpreted your question correctly, you have an existing AFT profile , you want to create a new EFF profile. Also the priorities in EFF profile should be the same as the AFT profile when you start using it. In the MO wiki tab Profiles this is discussed in section 'creating profiles'. Use 'copy' to duplicate your AFT profile and name it EFF. Though I have to admit priorities aren't mentioned.

A copied profile is completely identical to the original in every way including priorities.

You can make use of this for doing what Astor1977 wants, in fact it is the main reason to copy profiles and why the function exists at all.

You can optionally copy the profiles save games as well.

I thought as much, alas that did not work.  It copied the profile, but did not preserve the priority order.  It just listed them off alphabetically, and prioritized them alphabetically. 

 

EDIT: Manually copying the files from one folder to the other worked, so problem technically solved for me, but the copy option within MO did not work as expected.

@Tourist. I have tested the copy profile function this morning and it worked for me. Not sure why it should not work as it only involves creating a new directory and copying a few files. Does it fail for each and every profile or is it just a specific one? What version of MO are you using.

 

Please create a Bug Report ticket for it in the issue tracker so Tannin can have a look at it. Please provide as much information as you can.
