I wanted a clean install of Mod Organizer 2, and while I was deleting mods I must have taken Skyrim and Update off of it as well. The .ESMs are still there, but they aren't under Mod Name. I deleted MO2 several times as well as the data in C:\Users\<user>\AppData\Local\ModOrganizer
I also uninstalled and reinstalled Skyrim SE several times but MO2 always has the same setup. Under Mod Name all the DLCs are there but no Skyrim or Update.
I was wondering if there was a manual way to reset them of if it even matters, I just don't want to have trouble down the road.
