STEP - completing setup question regarding plugins

Hello,

 

I have recently gotten a fresh install of Skyrim and I have followed the STEP instructions, however I noticed that during either the bashed patching process, or one of the patching processes turned off many of the plugins that have been installed. It says to only turn on WM trap fixes, however when I first started up Skyrim after finishing STEP, It seemed like many of the mods werent on, and many of the changes hadnt taken place. 

 

My question is, after finishing STEP should I have the majority of the plugins off like it is? or should I be re applying plugins? Should I archive them?

@Khaineravenor, it is common for Wrye bash to disable ESPs in your load order when making the Bashed patch. The settings from these ESPs will be contained in the Bashed patch and those ESPs should be left unchecked. If the guide tells you to re-enable a specific ESP after patching, in this case WM Trap Fixes.esp, then do so. There may be a dependency with another mod or other assets loaded through this ESP.

If those settings are in the ESP, does that mean that the "mod" is active? I am noticing many plugins that are unchecked and I know are not in the game, and not through the MCM menu. (e.g: Lock overhaul is unchecked, and not in the game. I checked it and it appeared in the MCM menu)
